In Mass Effect 3,does both Cerberus & Illusive Man goes after against with both Commander Shepard & Alliance?

Probably. The average experience by them is considered the Paragon experience by making the right decisions. If you didn't save the Collector ship then their pissed at Shepard anyway. And Alliance is mad at Shepard for war crimes apparently.
